Solving this problem depends on the understanding of the true starting point. If she started outside of the maze, the path is through the maze to 1, 3, 4, 2 and then on to the ship in the center. However, because the problem our Queen is having states that she has led the crew and has become lost finding her way back, then she needs to sail that ship in the opposite direction by following the path to 2, 4, 3, 1 and then out of the maze to the open sea. It's really all about finding her way back, not forward. Furthermore, I believe she would be on the ship so that is the true starting point.

Once a Marine, always a Marine.

Since there is only one entrance and one exit my best guess is that this is the answer: 1,3,2,4

Description states: "Anne Bonnie led her crew on a conquest of several Prizes, but got lost on the way back to her Haven!"

Considering "her crew" to mean just the men of the ship she truly commands herself - Anne Bonnie and her ship (only the one) are trapped inside the maze.
So her way back to her Haven (those five ships outside of the maze) will be starting from center and following the course to 2-4-3-1 and right through the exit in the north of the maze.

But considering "several Prizes" meaning she needed a whole fleet (of five ships) to conquer the Prizes - Anne Bonnie needs to find her way back into the center of the maze to reach her precious Haven (represented by the lonely ship left to protect it).
So  her way back will be starting on the entrance to the maze in the north 1-3-4-2 ando following the given course back to her Haven at the center.
