they won't be repaired there but they are protected if they are in the harbor, so it's a good idea to always place your troops in the harbor...
even when you are paying attention, never know when some no good pirate will come knocking over your rum barrels
also if you want to recover as you said "repair" troops then make sure you update your infirmary the more it's updated the more it will revive what has fallen when you where raided

I've upgraded my Infirmary (35% offense 30% defense) and positioned 5 Sawbones next to it. How do I activate that Free repair feature? Is it automatic? Is it on a timer? If automatic, do I receive a letter telling me how many have been raised and returned to active duty?

Infirmary offer 35% for offense & 30% for defense free restoration on units that died while defending only & only YOUR haven.
while sawbones repair other units such as red coats, scallywags, gunner mates, it does not repair any normal unit.

I suggest heeding blas's advice on this one. She's gotten pretty annoyed with me when I catch her off guard with a fireship. A note though for you that will help you for revenge and pvp. Pay attention to your enemies you'll figure out their online times and you can use this to your advantage in your own hostile actions against them
